Tough choice for sure. Your layout is awesome and very few new boats have a similar layout.
I bought a 20 year old boat with a brand new engine. I pretty much paid for the engine, and overall I overpaid for sure. I sold it four years later and had a tough time selling it. I ended up taking a pretty big loss.
If you're gonna keep your hull, provided its in excellent condition with lots of years left, I'd repower and use it. Repowering is way cheaper than a new rig.
If you think you might sell in 2-3 years, then use as is or sell it all now.

JohnR is right on resell. Most can get a loan for a new one but it is way harder on a used one which will drive resell value down. Another thing to look at is the weight of the four stroke compared to your 2 stroke. Unless your motor is extremely thirsty I do not see a break even. Also if it is a used motor that opens you up for who know what you get or how it was taken care of.

I recommend spending some time looking at the layouts of the new(er) boats. You might find something you like as much or even better. If you do, you might be best served selling your old rig as is and making the move on the new(er) sled. Your investment is better protected this way.
I'm with johnr if your plan is to keep your current sled for the long haul. Return on investment really doesn't matter if you're in it for the duration. You'll love the performance on the new 4-strokes. Lots of torque, solid fuel economy. Services on these new motors is a bit more expensive but you don't have to do as many of them or do them as frequently. It's ~a wash in terms of cost to sustain.
